I think that pony was actually in one of the episodes.

Dr Whooves is an un-named re-occuring background character, much like Derpy Hooves (it's fannon that Derpy is the Doctor's companion)

Sometimes he's a pegasus, and sometimes an earth pony, and is sometimes recolored and has different voices, but he always has the same features and hourglass. And in a recent episode he turned an hourglass when the Apple family was competing against the Flim Flam brothers. He even wore a tie (but sadly not a bow tie)







Whether the similarity to the Doctor was originally intentional or not, they're now using him as a nod to fans (like derpy)
They even appeared together in the background (totally blowing many brony minds)
